Here are some significant actual and proposed changes to the Wikidata ontology that have come out of the cleaning task force efforts.

Class Instances of physical object (Q223557)

gene (Q7187) no longer subclass of sequence classes because that caused a disjointness violation between concrete and abstract

group or class of chemical entities (Q72070508) no longer a subclass of group or class of physical objects (Q98119401) because the latter is a second-order class and the former is (mostly) a third-order class
